Are their any ways to set a default config? For example, one thing that comes to mind, automatically uncheck "public desktop". The way we do things, we never back this up.

There is no way to set such default settings, except for additional stuff and exclusions.
To avoid public desktop folder to be backed up, you can add this to the 'autobackup.ini' file:
[EXCLUDEDFOLDERS]
Active=1
DirsCount=2
Dir1=!:\Users\Public\Desktop\
Dir2=!:\Documents and settings\All users\Desktop\That should do the trick for you
